The haplotype-resolved T2T genome for Bauhinia × blakeana sheds light on the genetic basis of flower heterosis
Weixue Mu and others
Background The Hong Kong orchid tree Bauhinia × blakeana Dunn has long been proposed to be a sterile interspecific hybrid exhibiting flower heterosis when compared to its likely parental species, Bauhinia purpurea L. and Bauhinia variegata L. Here, we report comparative genomic and transcriptomic ...
RWRtoolkit: multi-omic network analysis using random walks on multiplex networks in any species
David Kainer and others
We introduce RWRtoolkit, a multiplex generation, exploration, and statistical package built for R and command-line users. RWRtoolkit enables the efficient exploration of large and highly complex biological networks generated from custom experimental data and/or from publicly available datasets, and ...
Overture: an open-source genomics data platform
Mitchell Shiell and others
Background Next-generation sequencing has created many new technological challenges in organizing and distributing genomics datasets, which now can routinely reach petabyte scales. Coupled with data-hungry artificial intelligence and machine learning applications, findable, accessible, ...
Interspecific hybridization in Brassica species leads to changes in agronomic traits through the regulation of gene expression by chromatin accessibility and DNA methylation
Chengtao Quan and others
Interspecific hybridization is a common method in plant breeding to combine traits from different species, resulting in allopolyploidization and significant genetic and epigenetic changes. However, our understanding of genome-wide chromatin and gene expression dynamics during allopolyploidization ...
GeneSetCart: assembling, augmenting, combining, visualizing, and analyzing gene sets
Giacomo B Marino and others
Converting multiomics datasets into gene sets facilitates data integration that leads to knowledge discovery. Although there are tools developed to analyze gene sets, only a few offer the management of gene sets from multiple sources. GeneSetCart is an interactive web-based platform that enables ...
Network-based anomaly detection algorithm reveals proteins with major roles in human tissues
Dima Kagan and others
Background Proteins act through physical interactions with other molecules to maintain organismal health. Protein–protein interaction (PPI) networks have proved to be a powerful framework for obtaining insight into protein functions, cellular organization, response to signals, and disease states. ...
Defining the limits of plant chemical space: challenges and estimations
Chloe Engler Hart and others
The plant kingdom, encompassing nearly 400,000 known species, produces an immense diversity of metabolites, including primary compounds essential for survival and secondary metabolites specialized for ecological interactions. These metabolites constitute a vast and complex phytochemical space with ...
VCF2Dis: an ultra-fast and efficient tool to calculate pairwise genetic distance and construct population phylogeny from VCF files
Lian Xu and others
Background Genetic distance metrics are crucial for understanding the evolutionary relationships and population structure of organisms. Progress in next-generation sequencing technology has given rise of genotyping data of thousands of individuals. The standard Variant Call Format (VCF) is widely ...

Closing the Gaps from Telomere-to-Telomere

While the first draft of the Human Genome was announced in June 2000 and declared complete in April 2003, it took 20 years for the publication of the first complete, gapless sequence of a human genome by the Telomere to Telomere (T2T) consortium in March 2022.

With the huge interest in what can be discovered from this new level of genome sequence, and new state-of-the art of data and tools, GigaScience is pleased to announce a new thematic series focused on T2T genomics. The series is a home for discussions, new and updated datasets, and new technologies and methods that are driving this new standard in genomics.

Our Guest Editors Jue Ruan and Fritz J Sedlazeck both have hands-on involvement in this rapidly moving field and have helped draw up guidelines of what can be considered for the series. This rolling-series is open for submissions, so submit your relevant research through our online system and make a note of this series in the covering letter.
